Will a large percentage of 404 links negatively impact SERP performance?

We discovered a broken link and issue with a dynamically generated sitemap that resulted in 9,000+ pages of duplicate content (namely there was not actual 404 page, but content for a 404 page that populated on the broken page).
We've corrected that issue so the 404 page is working correctly now and there aren't any more broken links on the site. However, we just reviewed our Google crawl report, and saw that now there are 9,000+ 404 links in the Google index.
We discovered the initial error when our SERP performance dropped 60% in a month.
Now that we've corrected all the duplicate content pages, will vast number of 404 pages negatively impact SERP results? If so, do you recommend doing 301 redirects to the page it should have gone to, and do you know of any automated tools performing the 301's (it's a standard HTML site, no CMS involved).

Thanks for your response. Does it seem probable that this issue caused the 60% drop in SERP performance? The only other variable near the same time was changing hosting providers. We have moved to this provider for other clients, and never saw this kind of change, but that was usually at the beginning of the SEO campaign, not in the middle.

Give it a bit of time and it should fix itself. Google will crawl it and find that it is no longer broken.

Will it hurt my rankings if I change the permalinks so late?

Now I really would like to change it to a normal structure like www.keyword.com/postname But the problem is my website and its page have good authority and page rank and above 100k pageviews monthly. It will really have a big impact on my business if something goes wrong. Is it worth the risk to change it? Because now often pages who have nothing related with the keyword have the keyword in the permalink. I think this is really not good for the ranking of my subpages. Change or not to change?

Do parenthetical phrases weaken the impact of target terms?
I see that Ryan Boots answered a similar question for Mark Skidmore (http://www.seomoz.org/q/does-using-parentheses-affect-the-crawlers), but I'd like to dig a little deeper. If I use a key term with a parenthetical phrase in the body copy with either or tags, will it still hold the same weight as it would if I used the same key term without parentheses? What impact does cdn utilization have on SEO?
I've set up a new online store and prepping to roll out. I've implemented Amazon Cloudfront to host all of my static files: images, style sheets, javascript files and small template related images to assist in speeding up this Magento site. Any reason not to do this? What are the SEO implications of having images that arent' stored on the same domain? Does it make a difference if I refer to these files from the amazon cloudfront domain vs. seting up a subdomain like cdn.mywebsite.com? Thanks for any feedback.

Do footer links apply too many on-page links?
We tend to put a a lot of links in the footers of some of our websites (e.g. www.AlohaWhistler.com). Our CAMPAIGNS report is showing that several pages on such sites have "too many on-page links". We understand the logic that having more than 100 links per page is "too much". Does this also apply to footer links?
