Our stage site got crawled and we got an unnatural inbound links warning. What now?

We recently finished a redesign of our site to improve our navigation. Our developer insisted on hosting the stage site on her own server with a separate domain while she worked on it. However, somebody left the site turned on one day and Google crawled the entire thing. Now we have 4,320 pages of 100% identical duplicate content with this other site. We were upset but didn't think that it would have any serious repercussions until we got two orders from customers from the stage site one day. Turns out that the second site was ranking pretty decently for a duplicate site with 0 links, the worst was yet to come however.
During the 3 months of the redesign our rankings on our live site dropped and we suffered a 60% drop in organic search traffic. On May 22, 2013 day of the Penguin 2.0 release we received an unnatural inbound links warning. Google webmaster tools shows 4,320 of our 8,000 links coming from the stage site domain to our live site, we figure that was the cause of the warning.
We finished the redesign around May 14th and we took down the stage site, but it is still showing up in the search results and the 4,320 links are still showing up in our webmaster tools.
1. Are we correct to assume that it was the stage site that caused the unnatural links warning?
2. Do you think that it was the stage site that caused the drop in traffic? After doing a link audit I can't find any large amount of horrendously bad links coming to the site.
3. Now that the stage site has been taken down, how do we get it out of Google's indexes? Will it be taken out over time or do we need to do something on our end for it to be delisted?
4. Once it's delisted the links coming from it should go away, in the meantime however, should we disavow all of the links from the stage site? Do we need to file a reconsideration request or should we just be patient and let them go away naturally?
5. Do you think that our rankings will ever recover?

Again, that's easy to fix - if you want to - as you just need to verify the site in Web master tools and then use the removal tool.

Can you identify in this graph when the stage site was pushed into the index ? (in order to see if that was the reason for any drops in visibility / rankings)
Anyway - the main site was not very stabile even before .. the link profile is not strong enough to set it on a stabile course.

** I don't think this is the case. However - if you post the url someone here can have a look.

** It can be the case - but if the test site will be removed and that was the case for the drop then you should get back on track very fast.

** Verify the stage site in Google Web master Tools and then use site removal tool there and you will get the site out in one single move. (if tjis is really what you want).

** You can disovow but is better to remove them

You should send a reconsideration request after you remove the stage site and explain. If you will get a response that you are still in violation of the guidelines and they still see un natural links that means the stage site was not the reason
5. Do you think that our rankings will ever recover?
** Hard to tell without seeing the domain name. If the stage site was the issue and you solve it (remove it) then yes - although I doubt that - at least based on the information available so far.

Recently migrated to https version of volusion site. 301 redirect link chain question
I recently migrated to a https version of a volusion site. They have some type of internal 301 redirect method to accommodate for the entire site. I have also used the 301 redirect manager to redirect categories and pages which I have changed. The question is if I have changed a page internally in the redirect manager from say source. /bluewidget to say. target. /superbluewidget is it wiser or even possible to do it this way to reduce the redirect chain from 3 to 2 steps source. /bluewidget to. target https://www.example/superbluewidget can a relative link be targeted to a full url to reduce steps in a 301 redirect link chain. Google has deindexed 40% of my site because it's having problems crawling it
Hi Last week i got my fifth email saying 'Google can't access your site'. The first one i got in early November. Since then my site has gone from almost 80k pages indexed to less than 45k pages and the number is lowering even though we post daily about 100 new articles (it's a online newspaper). The site i'm talking about is http://www.gazetaexpress.com/ We have to deal with DDoS attacks most of the time, so our server guy has implemented a firewall to protect the site from these attacks. We suspect that it's the firewall that is blocking google bots to crawl and index our site. But then things get more interesting, some parts of the site are being crawled regularly and some others not at all. If the firewall was to stop google bots from crawling the site, why some parts of the site are being crawled with no problems and others aren't? In the screenshot attached to this post you will see how Google Webmasters is reporting these errors. In this link, it says that if 'Error' status happens again you should contact Google Webmaster support because something is preventing Google to fetch the site. I used the Feedback form in Google Webmasters to report this error about two months ago but haven't heard from them. Did i use the wrong form to contact them, if yes how can i reach them and tell about my problem? If you need more details feel free to ask. I will appreciate any help. Site-wide links for internet bureau
Hi mozzers, We are a internet firm building several sites and webshops every month. On almost every site we build we put a link in the footer as some kind of signature of our work. (similar to artists on their painting). Those are often dofollow links to our main page. We do get several new clients of those links each year. but in seo perspective, is this a really bad thing, or do you think because its not solely for SEO purposes its ok, but its not adding any extra weight because of some domains got 10 pages with our link on it, some ecommerce stores like 7.000. I can imagen google to give the same amount of importance to the 10 or 7k site. Whats your idea on it?

Linking Root Domains after Site-Wide Redirect
(Edited for simplicity) Page #1 on site A has links from 5 different root domains. If I 301 that page to a page on site B that has zero links, will site B gain 5 linking root domains, per the Moz tool? Thanks.

We registered with Yahoo Directory. Why won't this show up as a a linking root domain in our link analysis??
Recently checked our link analysis report for 2 of our campaigns who are registered in the dir.yahoo.com (yahoo directory). For some reason, we don't see this being a domain that shows up as linking to our website - why is this?

Nofollow links if you have more than one link on a page to the same destination.
Hi, I am wondering if someone can confirm that its best practice to have nofollow on secondary links on a page. For instance the contact page may have a link in the navigation and in the the blurb down the page have another link to the contact page saying contact us here etc.. So in this instance i would put a nofollow on the secondary link in the blurb would this be the best way to impliment this. Many thanks Chris
