Why would a domain show up in Webmaster Tools but not latest links?

I am going through links and trying to figure out what to disavow. I found a domain under "Who links the Most" I wanted to see what the exact link was and I can't find it when I download all links. Why would that be?

We have never done anything blackhat or spammy, but over time we have just acquired crappy links. We had a traffic drop when the first penguin was rolled out so we thought cleaning up some of the old crap would be a good idea.

I have seen links reported in GWT that when I clicked on were not there. I like to look at the page source and search for the link just to see if it might be hidden. But all I can guess is the GWT data is old and the link is no longer valid. Recently I read this article by Marie Haynes http://searchenginewatch.com/article/2374406/Penguin-Recovery-Should-You-Be-Removing-Links-or-Just-Disavowing and asked her in the comments what she thought about proactive disavow. Take a look but basically she says if you have no history of shady spammy links, you have nothing to worry about. But please read her words as she is very respected in this area.

We aren't in any sort of penalty, the site has been around close to 14 years and over time it has just picked up some crappy links. I figured it would be a good idea just to be proactive and get rid of stuff that I know is bad.

The only thing I can think of is that Google's John Mueller has said in the past that they only show a sample of links not all the links which has been a giant pain for many trying to do clean ups, however they have also said if it is not in WMT latests links then you need not bother with it as part of your disavow.
However if you are aware of a link and you think it is a poor one that you want to disassociate yourself with then I would add it and make a note about it if you are also in a penalty that needs a reconsideration request. It shows you are looking further than the bare minimum.

Link conundrum - losing nav/footer links in mobile view
Hi Moz folks! I'm currently moving a site from being hosted on www. and m. separately to a responsive single URL. The problem is, the desktop version currently has links to important landing pages in the footer (about 60) and that's not something we want to replicate on mobile (mainly because it will look pretty awful.) There is no navigation menu because the key to the homepage is to convert users to subscription so any distraction reduces conversion rate. The footer links will continue to exist on the desktop view but, since Google's mobile-first index, presumably we lose these important homepage links to our most important pages. So, my questions: Do you think there is any SEO value in the desktop footer links? Do you have any suggestions about how best to include these 60-odd links in a way that works for mobile? Thanks!

Social Links through Link Shortners. Does it count?
We use link shortner services like Bitly, Goo.gl, etc. Does the post used while making use of such link shortner services counts as a social signal. Or should we post the complete website url pointing to each page while posting on social sites. Secondly, should we write a new description while posting on Social sites or just copy paste a few lines of original posts?

Webmaster Tools says that Structured Data is missing (author and updated)
Hi, Google Webmaster Tools tells me, that every blog category and blog post is missing: 'updated' 'author' I find this data under 'Structured Data' => The datatype is 'hentry'. Markup is microformats.org. Is this a problem for SEO? How can I fix this? Best, Robin

Link Removal Request Sent to Google, Bad Pages Gone from Index But Still Appear in Webmaster Tools
| On June 14th the number of indexed pages for our website on Google Webmaster tools increased from 676 to 851 pages. Our ranking and traffic have taken a big hit since then. The increase in indexed pages is linked to a design upgrade of our website. The upgrade was made June 6th. No new URLS were added. A few forms were changed, the sidebar and header were redesigned. Also, Google Tag Manager was added to the site. My SEO provider, a reputable firm endorsed by MOZ, believes the extra 175 pages indexed by Google, pages that do not offer much content, may be causing the ranking decline. My developer submitted a page removal request to Google via Webmaster tools around June 20th. Now when a Google search is done for site:www.nyc-officespace-leader.com 851 results display. Would these extra pages cause a drop in ranking? My developer issued a link removal request for these pages around June 20th and the number in the Google search results appeared to drop to 451 for a few days, now it is back up to 851. In Google Webmaster Tools it is still listed as 851 pages. My ranking drop more and more everyday. At the end of displayed Google Search Results for site:www.nyc-officespace-leader.comvery strange URSL are displaying like:www.nyc-officespace-leader.com/wp-content/plugins/... If we can get rid of these issues should ranking return to what it was before?I suspect this is an issue with sitemaps and Robot text. Are there any firms or coders who specialize in this? Redirecting a Page from Domain A to Domain B
We have a page on Domain A, an established and well-ranking website, that would be more appropriate on Domain B, a site that we launched about two years ago. This page ranks well, pulls nice search traffic and has traffic from external links. We would like to move the page and its traffic from Domain A to Domain B using a 301 redirect. Have you ever done this or have you heard of how it has worked for someone else? Thanks!

When using Site Explorer to find out my competiters links so I can do some link aquisition SEO do I look for the "inbound" links or or "linking domains"? Also, what filters should I choose? I want to make a spreadsheet as Rand suggested in his video and start to prioritize my link building.

Redirect between domains: any real number on how much link juice is lost?
Hi, I'm thinking of rebranding my website and moving it to a new domain. Of course I would implement 301 redirects page to page from old-domain.com to new-domain.com. I wonder if you have any real figure based on your experiments on how much link juice I could lose in the process and if it will take time for Google to re-crawl correctly the new page. I could get some of the backlinks changed as well, so they would point to the new domain. Cutts says it would get changed at least the more important, but how many? which are the more important? Also, what about if I move just a part of the website that has no backlinks? Supposedly it won't have any link juice to pass through but of course all the pages will be hosted on a brand new domain that won't pass domain-power to those internal pages, so will I lose rankings for these pages? Does a page on a site with high domain authority build page authority easier? i.e. less inbound links?
Is this also why people build backlinks to their BBB profiles, Yellowpages Profiles, etc. i.e. why do people build backlinks to other pages that link to them? Wouldn't it be more beneficial to just build that backlink directly to your target?
