How to handle broken links to phantom pages appearing in webmaster tools

Hi,Would love to hear different experiences and thoughts on this one.
We have a site that is plagued with 404's in the Webmaster Tools. A significant number of them have never existed, for instance affiliates have linked to them with the wrong URL or scraper sites have linked to them with a truncated version of the URL and an ellipsis eg;
/my-nonexistent...
What's the best way to handle these?
If we do nothing and mark as fixed, they reappear in the broken links report.
If we 301 redirect and mark as fixed they reappear.
We tried 410 (gone forever) and marking as fixed; they re-appeared.
We have a lot of legacy broken links and we would really like to clean up our WMT broken link profile - does anyone know of a way we can make these links to non extistent pages disappear once and for all?

What’s been working well for us is marking those errors as fixed and then asking Google to remove them from index. To do this, click on the Google Index menu in Webmaster Tools, then click on Remove URLs and create new removal requests for each URL you want Google to remove.
One caution – Don’t remove URLs you didn’t intend on removing! Double check everything before you submit removal requests to Google.

I recommend checking the following:
Internal Links - you may have some links pointing to these pages. ScreamingFrog is a great tool for this.
Sitemap - you may have some errors in your sitemap.
Backlink audit - see if potentially these links are coming from other sites.
Canonical tags - maybe a page has a broken or wrong canonical tag.
Parameters - this will help you tell Google how to handle URLs with parameters.Run through these resources and see if these help alleviate the problem. Let me know! Good luck!

Disavowing Affiliate Links - Domain or Actual Affiliate Link?
Hi everyone, Hope you're all having a great day, I have a question in regards to a site which I am about to disavow. Over the past 2 months a certain page of ours has dropped from the 2nd page, all the way to the 7th. I haven't been able to diagnose why, however, yesterday I discovered that a site has been using an Lafitte link on his sidebar, the link is a do-follow. Webmaster tools indicates that this site has linked to us over 24,000 times. I understand that this link could potentially ruin our rankings - however, in terms of disavowing, what is the best approach here? Do I disavow their domain, or do I disavow the actual affiliate link also? The link is placed within an image, once the image is clicked it redirects you to another link for a second then redirects to our money site. We have got in touch with our affiliate program and they have made the link a no-follow, however, we are pretty certain this site is causing issues for us and we want to go ahead and disavow. Should I remove pages to concentrate link juice?
So our site is database powered and used to have up to 50K pages in google index 3 years ago. After re-design that number was brought down to about 12K currently. Legacy URLs that are now generating 404 have mostly been redirected to appropriate pages (some 13K 301 redirects currently). Trafficked content accounts for about 2K URLs in the end so my question is should I in context of concentrating link juice to most valuable pages: remove non-important / least trafficked pages from site and just have them show 404 no-index non-important / least trafficked pages from site but still have them visible 1 or 2 above plus remove from index via Webmaster Tools none of the above but rather something else? Thanks for any insights/advice!

Webmaster Tools says that Structured Data is missing (author and updated)
Hi, Google Webmaster Tools tells me, that every blog category and blog post is missing: 'updated' 'author' I find this data under 'Structured Data' => The datatype is 'hentry'. Markup is microformats.org. Is this a problem for SEO? How can I fix this? Best, Robin

Broken links and Angular.js technology
I generated a report for a potential client and there were a few things wrong, including broken links (404 error). I suggested to fix them and here's what he replied: The site uses a technology called Angular.js. It outputs results using the 'item.url' in the URL. It is just a placer in a code loop that is outputted correctly by the browser to point to correct link.
