How to handle a merge with another site

I own a gaming site at legendzelda.net
Recently a site zelda-temple.net wanted to merge communities and sites. We pretty much scrapped their content (a lot was articles I already had topics on), merged the user databases, and redirected the domain to mine.
What is the best seo way to redirect that domain. I tried to set up a 301 on the entire domain to gain all the backlinks that site had (A LOT) but it seems as if a lot are not being picked up by the open site explorer and other tools.
Advice?

The main focus of my site is news and coverage on the most recent games.

The other games are older and get less coverage and sadly my site was not around when some of these games came out (back to the 80's) so I am focusing on news and the most recent games. As you will see the page linked there has a better PA than some the older games as this one just came out and was the focus for quite some time.
So am not looking to boost the PA for most inner pages. Just wanting to get all the pages from that old site to go to my main page, get the news, see who I am, and hopefully become a daily reader.

I do not believe that will work for you the way you are hoping. As it stands, what you are doing is redirecting every page on zelda-temple to legendzelda.net, your home page. Since I don't know much about legends of Zelda (I am more of a Modern Warfare kinda guy)
I am assuming the site generates money from sponsors and that those sponsors are on various pages throughout.
If someone wants to go to a given page for say "majoras Mask", your PA there is 21 (you only have one linking root domain) whereas your homepage today is at 51.So long as you believe all will come to the homepage and stay there long enough to look at sponsors before going on, leave it as is.
If you want to enhance the site and have more people seeing individual pages (through better ranking) as opposed to the homepage, you need to change the 301 so that you are linking url to url.

I have implemented this and it seems to be working now. Does this look like a solution that will work and if so will I start to see the links coming toward the new domain here when the linkscape update goes down next month?

I have tried a variety of 301s and rewrites with no success.
And this merger actually went down back in late October and i had the domain redirecting to my new one and been checking for updates to the linkscape since then and havent seen anything.

if your 301 is domain to domain it will not work or will take forever. You need to set up the 301 in the .htaccess file and do it url to url. So, if you had zelda-temple.net/xyz/ and on your site you had othertemple.com/xyz you would 301 the zelda/xyz to yoursurl/xyz.
This way the link juice will be transferred around 90%
Typically we see as much as 95% transferred over several months.
As to showing in OSE, due to the timing of the crawls you will not see changes for 5 to 7 weeks and then monthly thereafter. No need to watch that daily. The schedule for the crawl is here: http://apiwiki.seomoz.org/w/page/25141119/Linkscape-Schedule

Effects of forwarding content to another site?
Our e-commerce store is moving away from a set of products. Instead of just redirecting these to an another section of our site, we were considering redirecting them to another site that sells the product. However, the current website is currently live on both http and https protocols, with no re-directs in place. When we launch the new website, we would like to redirect everything to one or the other. Would the preference be to use https as the preferred protocol?

Is it problematic for Google when the site of a subdomain is on a different host than the site of the primary domain?
The Website on the subdomain runs on a different server (host) than the site on the main domain.

Moving Content From One Site To Another
Generally speaking if I am just moving a couple of articles from one site to another I need to 301 redirect those old URL's to the new ones right? And even if a webpage doesn't have any links pointing to it, it is best practice to employ 301 redirects correct? After a while, after Google etc. has crawled the new location of the content you can then delete the old URL, is that right? And if other sites are linking to the old location they should be notified of the new location but even if a page has links pointing to it, is it best practice to delete that page after Google has crawled the new and you've notified the webmaster? I've think I've got this right, I just want some clarification on this issue. Thanks.

Site removed from Google Index
Hi mozers, Two months ago we published http://aquacion.com We registered it in the Google Webmaster tools and after a few day the website was in the index no problem. But now the webmaster tools tell us the URLs were manually removed. I've look everywhere in the webmaster tools in search for more clues but haven't found anything that would help me. I sent the acces to the client, who might have been stupid enough to remove his own site from the Google index, but now, even though I delete and add the sitemap again, the website won't show in Google SERPs. What's weird is that Google Webmaster Tools tells us all the page are indexed. I'm totally clueless here... Ps. : Added screenshots from Google Webmaster Tools. Update Turns out it was my mistake after all. When my client developped his website a few months ago, he published it, and I removed the website from the Google Index. When the website was finished I submited the sitemap, thinking it would void the removal request, but it don't. Site Map
For a long time our site map used to be http://www.efurniturehouse.com/sitemap.xml recently our hosting company changed the site map to: http://www.efurniturehouse.com/xml-sitemap.ashx I went ahead and submitted the new site maps to both Google Webmaster and Bing. I submitted the Google one on Monday and it states PENDING. ( A day later this pending) I just submitted the map to Bing. Partial Site Move -- Tell Google Entire Site Moved?
OK this one's a little confusing, please try to follow along. We recently went through a rebranding where we brought a new domain online for one of our brands (we'll call this domain 'B' -- it's also not the site linked to in my profile, not to confuse things). This brand accounted for 90% of the pages and 90% of the e-comm on the existing domain (we'll call the existing domain 'A') . 'A' was also redesigned and it's URL structure has changed. We have 301s in place on A that redirect to B for those 90% of pages and we also have internal 301s on A for the remaining 10% of pages whose URL has changed as a result of the A redesign What I'm wondering is if I should tell Google through webmaster tools that 'A' is now 'B' through the 'Change of Address' form. If I do this, will the existing products that remain on A suffer? I suppose I could just 301 the 10% of URLs on B back to A but I'm wondering if Google would see that as a loop since I just got done telling it that A is now B. I realize there probably isn't a perfect answer here but I'm looking for the "least worst" solution. I also realize that it's not optimal that we moved 90% of the pages from A to B, but it's the situation we're in.
