"site" operator and pages

Hi folks,
We are having trouble in indexing, We have certain pages which are not coming in results when I am using the site operator in Google.
for e.g. : sitename.com/widgets/red
They are not showing any link results in Google webmaster tools too.
But the pages which only linked through them are displaying in results when I am using site operator.
for e.g: sitename.com/widgets/red/large
We are redirecting some of the search which are close or exact match to the respective pages
for e.g: sitename.com/search/red --> sitename.com/widgets/red
We are fluctuating on rankings too in google serps form top ppositions to no where, for sitename.com/widgets/red and most of the times when google shows sitename.com/search/red instead of itename.com/widgets/red.
Can you please put a light on this issues.

Have you tried uploading sitemap to Google Webmaster Tools? If so, what does the submitted vs. indexed count look like?
Are you using rel="canonical" anywhere throughout the site?
Is the content on sitename.com/widgets/red/large very similar to the content on sitename.com/widgets/red?
On the topic of /search/ pages showing up in Google, typically those search pages are going to be noindex. Are you using noindex anywhere in the site?

Hi There We are currently redesigning the following site https://tinyurl.com/y37ndjpn The local pages links in the main menu do provide organic search traffic. In order to preserve this traffic, would be wise to preserve these links in the main menu? Why rankings dropped from 2 page to 8th page and no penalization?
Dear Sirs, a client of mine for more than 7 years used to have his home page (www.egrecia.es) between 1st and 2nd page in the Google Serps and suddenly went down to 8 page. The keyword in question is "Viajes a Grecia". It has a good link profile as we have built links in good newspapers from Spain, and according to Moz it has a 99% on-page optimization for that keyword, why why why ??? What could I do to solve this? PD: It has more than 20 other keywords in 1st position, so why this one went so far down? Thank you in advance !

Home page vs inner page?
do you believe that the advantage of targeting a search term on the home page is now worse off than before? as I understand it ctr is a big factor now And as far as i can see if two pages are equal on page etc the better ctr will win out, the issue with the home page is the serp stars cannot be used hence the ctr on a product page will be higher? I feel if you where able to get a home page up quicker (1 year instead of two) you still lost out in the end due to the product page winning on ctr? do you think this is correct?

Best way to "Prune" bad content from large sites?
I am in process of pruning my sites for low quality/thin content. The issue is that I have multiple sites with 40k + pages and need a more efficient way of finding the low quality content than looking at each page individually. Is there an ideal way to find the pages that are worth no indexing that will speed up the process but not potentially harm any valuable pages? Current plan of action is to pull data from analytics and if the url hasn't brought any traffic in the last 12 months then it is safe to assume it is a page that is not beneficial to the site. My concern is that some of these pages might have links pointing to them and I want to make sure we don't lose that link juice. But, assuming we just no index the pages we should still have the authority pass along...and in theory, the pages that haven't brought any traffic to the site in a year probably don't have much authority to begin with. Recommendations on best way to prune content on sites with hundreds of thousands of pages efficiently? Also, is there a benefit to no indexing the pages vs deleting them? What is the preferred method, and why?

Does my website have an Exact Match Domain or a "brand"?
I'd like to get some input from the Moz community about the domain name I use on a travel website I run as a hobby. I got heavily whacked by an update in September 2012 which some have said was because my site is an EMD. Others said it was because I had poor quality backlinks (but in fact I hardly had any). With the benefit of hindsight, I'd love to know what really happened. The website is www.traveltipsthailand.com (now www.asiantraveltips.com) and the "brand" I use is "Travel Tips Thailand.The traffic penalty I incurred was around 80% and despite a LOT of work overhauling the site and trying to build some better quality links, I don't believe it has really recovered much. It ranks for non-competitive, low-traffic key phrases (which means it's not penalised as such), but struggles to rank anywhere meaningful on any phrase likely to drive traffic to the site. At this stage I really just want to know whether to persist with the site (it's heartbreaking, to be honest) or drop it an build something new from scratch. Received "Googlebot found an extremely high number of URLs on your site:" but most of the example URLs are noindexed.
An example URL can be found here: http://symptom.healthline.com/symptomsearch?addterm=Neck%20pain&addterm=Face&addterm=Fatigue&addterm=Shortness%20Of%20Breath A couple of questions: Why is Google reporting an issue with these URLs if they are marked as noindex? What is the best way to fix the issue? Thanks in advance.

How do I best deal with pages returning 404 errors as they contain links from other sites?
I have over 750 URL's returning 404 errors. The majority of these pages have back links from sites, however the credibility of these pages from what I can see is somewhat dubious, mainly forums and sites with low DA & PA. It has been suggested placing 301 redirects from these pages, a nice easy solution, however I am concerned that we could do more harm than good to our sites credibility and link building strategy going into 2013. I don't want to redirect these pages if its going to cause a panda/penguin problem. Could I request manual removal or something of this nature? Thoughts appreciated.

Why are our sites top landing pages URL's that no longer exist and retrun 404 errors?
Digging through analytics today an noticed that our sites top landing pages are for pages that were part of the old www.towelsrus.co.uk website taken down almost 12 months ago. All these pages had the 301 re-directs which were removed a few months back but still have not dropped out of Googles crawl error logs. I can't understand why this is happening but almost certainly the bounce rate on these pages (100%) mean we are loosing potential conversions. How can I identify what keywords and links people are using to land on these pages?
