Removing Bad Links, Bad?

Our situation is this..
We recently went through a major redesign that included a significant change in content and URL structure. This of course cause a significant increase in 404 from our search traffic.
In an effort to minimize those 404s we requested that Google remove certain URL directories from their index. Doing this resulted in a 90% drop in the number of impressions we were getting from search.
My question is this, is it better to allow the 404s with a good landing page that explains the changes or better to remove the bad urls?

Fortunately isn't too late, Google does allow us to put them back into the index.
That said, there isn't a way to determine which section would be appropriate on the fly and to manually map the individual pieces of content would be time and labor prohibitive. That said, would it be appropriate to do a 301 (permanently moved) on content that has been removed? I would think a 410 (gone) would be the most correct.
Any thoughts on what would be better, the high level of 404s or the a more accurate index on google?

Why didn't you 301 redirect them to the most appropriate section?
It seems a little late if you already requested the 404s to be removed from the index.

Domain Authority and Links drastically decreased in less than a month
I'm fairly new to SEO, and am left completely perplexed about why our two SEO client's links and DA decreased so drastically in so little time. Looking at their stats on Moz, between May and June, their DA's went down by 3-5 (which, they were fairly low to begin with), and external links were halved! This is rather concerning to me as building their external links has been my focus for the past few months for both of them. There are a number of tweaks that I could make to site structure in terms of meta descriptions and page title length (though I can't fix that as the clients want to keep the titles as is), however there are no critical errors. I have also placed a lot of filters on both of their Google Analytics pages as they were getting what I just now realized was a ton of spam, though I don't see how that would affect anything. I just can't imagine what lead to all of those external link suddenly dropping. I imagine the drastic drop in those lead to the DA decrease, but again, I'm very new, so I'm not certain. Any help at all would be greatly appreciated. I have been panicking quite a bit since I've seen this!

How can I redirect incoming links from an old version of my site ending in .ctlg and .ivnu?
My original site was published in 2001 using "version 2" software from Ivenue, the hosting company that I signed up with at that time. The site's structure was built in such a way that the primary category pages ended in the extension .ivnu. Product or item pages on the shopping cart side ended in the extension .ctlg. My site's name was and is [Lamplight Feather, Inc.](<a class="webkit-html-attribute-value webkit-html-external-link" href="http://www.tonyhill.net/" target="_blank">http://www.tonyhill.net/</a>). We built our business between 2001 and 2011 and by the last three years (2009 - 2011) of using their version two were averaging a million dollars per year in gross sales. We decided to "upgrade" to Ivenue's "version 3" in 2011 to take advantage of some more modern options and because their newer software created web pages ending in .html which we thought more desirable. We made the switch in late 2011. But it was a disaster. Traffic and sales dropped precipitously. For the past two years (2012-2013) our annual gross sales average dropped to $400,000. (Two other factors were involved beside losing the many incoming links and link juice we had built up over the years: Panda came in that fall and my little niche market (decorative feathers) was flooded with competitors.) However as I try to rebuild our traffic and business little by little, I am stumped as to how to redirect the many incoming links that went to our first site's .ivnu and .ctlg pages. I have constructed redirects for some of our current but changed .html pages like this and put them in the file cabinet and they work: For (example): http://www.tonyhill.net/feathers_c384589.html then But trying the same thing for (example) http://www.tonyhill.net/craftfeathers.ivnu still returns a 404. Is there something I am missing. Ivenue is useless in this matter by the way. Their "technicians" are no help. I plan to be migrating my site once again to a new hosting company and hope to solve this problem before then. Link from Itunes
Does somebody know why links from Itunes are not visible in Seomoz/ Majestic. While the content is indexed by Google. (even if no-follow, I dont see the link). I hoped that building an app for one of my sites, is they ideal linkbait strategy for my EMD domain 🙂 Especially when apple is linking to my website from I tunes 🙂

Solving link and duplicate content errors created by Wordpress blog and tags?
SEOmoz tells me my site's blog (a Wordpress site) has 2 big problems: a few pages with too many links and duplicate content. The problem is that these pages seem legit the way they are, but obviously I need to fix the problem, sooooo... Duplicate content error: error is a result of being able to search the blog by tags. Each blog post has mutliple tags, so the url.com/blog/tag pages occasionally show the same articles. Anyone know of a way to not get penalized for this? Should I exclude these pages from being crawled/sitemapped? Too many links error: SEOmoz tells me my main blog page has too many links (both url.com/blog/ and url.com/blog-2/) - these pages have excerpts of 6 most recent blog posts. I feel like this should not be an error... anyone know of a solution that will keep the site from being penalized by these pages? Thanks!

Does prevent links from being included in Google Webmaster linking sites report?
My client has clean links in edit from nytimes.com. The links do not have nofollow tags. Google Webmaster stopped including links from nytimes.com in the external linking domains report and we don't know why since the URL is still live. The nytimes.com URL includes this tag in the source code: Are links on pages with NOARCHIVE still counted in Google Webmaster linking domains reports?

Do Google Analytics filters affect link building?
We recently made a few link wheels for specific product pages. We've been having great results with all of the wheels except for one. The one we are having issues with is the only link that we were using a Google Analytics filter on; it looks like this http://domain.com/page.htm?zSource=Specific Keyword%tracking My question is does Google ignore links that are obviously utilizing their analyitcs custom filters? We're doing some more testing to try to find out if it truly is the link or if the wheel is a bad one. There are so many things that could go wrong but with so many of our link wheels working well, I wonder if the filters are what is causing such results.

Does an internal link inside an iframe result in a bounce?
We built a landing page with a wufoo form. Inside the wufoo form is a link going to another page on our website. We are wondering if clicking on that link will result in a bounce since it is in an iframe. We are using google analytics.
