Changing URL Parameters in Webmaster Tools

We have a bit of a conundrum. Webmaster tools is telling us that they are crawling too many URLs:
Googlebot found an extremely high number of URLs on your site: http://www.uncommongoods.com/
In their list of URL examples, all of the URLs have tons of parameters. We would probably be ok telling Google not to index any of the URLs with parameters. We have a great URL structure. All of our category and product pages have clean links (no parameters) The parameters come only from sorts and filters. We don't have a need for Google to index all of these pages.
However, Google Analytics is showing us that over the last year, we received a substantial amount of search revenue from many of these URLs (800+ of them converted)
So, Google is telling us they are unhappy. We want to make Google happy by ignoring all of the paramter URLs, but we're worried this will kill the revenue we're seeing.
Two questions here:
1. What do we have to lose by keeping everything as-is. Google is giving us errors, but other than that what are the negative repercussions?
2. If we were to de-index all of the parameter URLs via Webmaster tools, how much of the revnenue would likely be recovered by our non-parameter URLs?

Common behavior for a visitor on an e-commerce site is to reach a catalog page and then use the available search and filter functions to find items he or she is looking for. Preventing indexing of these pages will certainly not prevent visitors from accessing those pages and converting into customers. I'm betting that these overly dynamic URLs aren't your landing pages, so I would certainly add URL parameters to WT to tell the search engines how to best handle these URLs on crawls.

Domain Change Post Mortem
Hello, my company changed our domain 2 weeks ago and we are just starting to see traffic level back out, except for Organic. The site is on shopify so it made switching the domain pretty easy, as well as the 301 redirects (no url structure changes). We've taken all the proper steps with google/bing webmaster tools as well as monitoring 404's and 301 testing and don't see any red flags. Does anyone roughly know how long it takes for 301's to re-index and domain authority to start building back up for our new domain? Our old domain was about 13 years old and the new one was parked for quite awhile. p.s. I also noticed a lot of our traffic ending up as referral from our old url. I was able to wipe the sessions from analytics which cut it down, but will this persist for the foreseeable future? Thanks!

Google Webmaster Tools During GA Transition?

Moving to https - Webmaster Tools
Okay so I've moved a site I work on to https finally... wasn't easy, but I won't go into the whys and hows of that. Everything is working fine on the site and my rankings are holding steady but when I went into the GWT today I noticed that my main site (www.domain.com) has lost inquiry and traffic data almost entirely. So I quickly added and verified the https://www.domain.com URL (even though it doesn't ask for the protocol when adding a site) and saw the traffic.. kind of. Only 2 inquiries and a few pages indexed. Now I realize I need to submit a new sitemap and am currently working on that but don't know which account to upload it to. Do I really need two GWT sites separately and why is the other one still getting the impressions and clicks? Basically I'm looking for somebody to shed some light on how to handle this migration from a GWT standpoint. I've attached 3 screenshots to illustrate what I'm talking about. Should be obvious what's what to those who read this post. The Analytics shot is to show that I haven't actually lost traffic in this time and eliminate the fear of penalty or anything of the sort. Link Research Tools
Is anyone else here a user of Link Research Tools? I recently completed a Link Detox for my sites. However, it is saying that links from high quality press release sites are deadly and should be removed. They are also saying the same about the links from the Yellow Pages. Obviously I know these tools are automated, but does anyone know why they are showing these links as 'deadly' and should be removed? I have tried contacting LRT about this issue but am yet to receive a reply.

Difference in incoming links between web masters tool and moz
Why are incoming links to my site in Google Webmasters tools totally different then in MOZ? Which is correct? According to Google as of this week I have hundreds of links coming from linkarena (dot) com (Never heard) Does any one know who they are or if they are hurting me? I definitely did not pay them to put me on there. It looks like a German site. Thank you.

Webmaster Tools Indexed pages vs. Sitemap?
Looking at Google Webmaster Tools and I'm noticing a few things, most sites I look at the number of indexed pages in the sitemaps report is usually less than 100% (i.e. something like 122 indexed out of 134 submitted or something) and the number of indexed pages in the indexed status report is usually higher. So for example, one site says over 1000 pages indexed in the indexed status report but the sitemap says something like 122 indexed. My question: Is the sitemap report always a subset of the URLs submitted in the sitemap? Will the number of pages indexed there always be lower than or equal to the URLs referenced in the sitemap? Also, if there is a big disparity between the sitemap submitted URLs and the indexed URLs (like 10x) is that concerning to anyone else?
