Why am I getting millions of links from my root domain to my subdomains?

My site's subdomains (us.example.com, de.example.com, etc.) are showing millions of links (in Google Webmaster Tools) from the root domain. This seems very unnatural to me. Any idea what would be cause this or is this?
In addition, I just found out that we deliberately stop googlebot crawling GEO-IP redirects, so that when googlebot tries to crawl our UK, DE, FR, etc. sites, it is not redirected to us.example.com. I'm thinking they may be linked?

Thanks for your reply and for putting my mind to ease on the internal links.
As for the questionable user experience - couldn't agree more! I've have instructed the tech team to removed the auto-redirect - you've now just reinforced my opinion.

What you're doing would cause that many links to the US subdomain. In fact, it'll happen to any domain with that location changer up top. I wouldn't worry about the number of internal links due to this, I'd worry more that you're doing something that isn't great for your user. I'd recommend not doing an IP based automatic redirect. Rather, detect the IP, set a cookie, tell people you think they are in that location with a JS prompt that allows them to change the location and then always let them change the location regardless of IP.

It's a little hard to tell not being able to look at the site in question, but I'm wondering if the redirects are somehow creating a loop causing it to appear like more pages with more links? Just an idea.

Will doing a 301 redirect for one domain to another give the latter domain the formers links?
I have some websites that I built a few years ago that are still in existence, but I no longer have access to the sites as they weren't hosted by myself. These sites all carry a "Designed by Me" text on the footer with a link to my (now old) website. I have since done 301 redirects on the domain names that are used in the footers of these sites so they link directly to my new site. However, will these websites now show up on Google Webmasters for example as external links to my site?

Which domain we should continue with?
Hello All, We are working with a client who had manual penalty from Google. We worked on that and now penalty has been removed. Client had already started working on the new domain and now the big dilemma is- Which domain should we continue with? Old or New? We are suggesting them to continue with the old one as that domain had good PR, good backlinks, better visibility on their social profiles etc. What do you suggest? any inputs are highly appreciated. Does Domain Mapping Leak Link Juice?
Hi everyone As per previous posts, we are in the process of setting up a new sideline to the business and after taking great advice from you guys, we have bought a new domain - which is fuelsos.co.uk - To save on hosting fees, I have created a subdirectory on our main site at http://lockcity.co.uk/fuelsos/ which is in the process of being mapped to fuelsos.co.uk (will take affect in next 24hrs) My question is, am I leaking link juice from my main site doing this? or should I look at buying seperate hosting? Internal Links
In OSE, it is reporting that i don't have any internal links to my homepage. In the header on every page is my logo in the top left hand corner which links back to my homepage. Shouldn't this mean then that every page should link to the home page? Similarly, internal pages which link from my main nav aren't showing up as having any internal links in OSE. Any ideas?

Migrating to a subdirectory in the same domain
Hi! I have a new version of my website, running with a different CMS (joomla). In order to install the new CMS while not loosing my all content and links I was forced to install the new site in a subdirectory. So the old website was http://www.mydomain.com And the new one is http://www.mydomain.com/subdirectory I had redirected http://www.mydomain.com to http://www.mydomain.com/subdirectory but I am not sure if that is correct, or if it will generate SEO problems. I named the subdirectory with a keyword, at least to have any advantage of something that to my short knowledge looks bad... What do you think? Another question... I understand that it is a good SEO rule to optimize each page for a different keyword. Is it a problem if http://www.mydomain.com is not optimized for anything? Thanks!
