Why am I getting millions of links from my root domain to my subdomains?

My site's subdomains (us.example.com, de.example.com, etc.) are showing millions of links (in Google Webmaster Tools) from the root domain. This seems very unnatural to me. Any idea what would be cause this or is this?
In addition, I just found out that we deliberately stop googlebot crawling GEO-IP redirects, so that when googlebot tries to crawl our UK, DE, FR, etc. sites, it is not redirected to us.example.com. I'm thinking they may be linked?

Thanks for your reply and for putting my mind to ease on the internal links.
As for the questionable user experience - couldn't agree more! I've have instructed the tech team to removed the auto-redirect - you've now just reinforced my opinion.

What you're doing would cause that many links to the US subdomain. In fact, it'll happen to any domain with that location changer up top. I wouldn't worry about the number of internal links due to this, I'd worry more that you're doing something that isn't great for your user. I'd recommend not doing an IP based automatic redirect. Rather, detect the IP, set a cookie, tell people you think they are in that location with a JS prompt that allows them to change the location and then always let them change the location regardless of IP.

It's a little hard to tell not being able to look at the site in question, but I'm wondering if the redirects are somehow creating a loop causing it to appear like more pages with more links? Just an idea.

Outbound Links
I have a page on upstrap-pro.com that provides weights of cameras and lenses. The user/buyer of my on-slip camera straps needs to know the weight his camera and lens to determine the proper pad size... large to small. We have put together a long list of the most popular customer cameras. The way it was done (by my daughter) was to also provide a via a link to dpreview.com which is an excellent site for camera information including specifications etc. My personal feeling about this is mixed. I can do it by having it open dpreview.com in a new tab but then the user/customer could still get distracted and go down the rabbit hole. On the other hand dpreview is such a good site that if they are new to photography and don't know about it, they should. I don't get a dime from dpreview. If fact I doubt they would ever link back to me because they do not write about camera straps. I hear mixed things about outbound links. In this file there are quite a few outbound links to dpreview to keep it consistent. I could do a nofollow on all of them but I read that this is the easy way out. Google is jump ball and I have no clue what Cutts and his merry men are going to decide is cool or not cool. I'd like some thoughts or options... Thanks... A small part of the file below. Changing Domain Name
Hi all, A client has just got their .edu domain and they want to change their current domain name (a .com) to this new .edu domain. The domain's CMS is Wordpress. Please correct me if I'm wrong, but basically I will need to create a new site (but they want to keep current design), move everything across to the new domain name, and 301 URL per URL? What about all the citations that the old URLs have gotten? The website is listed on Google listings/maps for some of their local keywords. Is there anyway to preserve this? Thank you all in advance.

Home link tags slash or full domain name
Recently I was asked the question by a client who has some SEO knowledge..... We built their site and during testing we simply set the home page links to be: home rather than: home This was mainly to help while in test and dev as they were on different servers to the live site and if we had put the full domain in it kept taking us from dev/test to live. Is it bad to have just a slash for SEO purposes or is it REALLY that important on home links to have the full domain as a slash takes you back to the full domain? Thanks

Domain Aliases
Hi there, I've got two sites mysite.com and mysite.org .org is indexed by google, .com doesnt seem to be. .com is used for some material that is sent out, and accounts for about 20% of incoming visotors. (80% end up on .org) Is there any positive or negative effect from this? Would I benefit from 301'ing the .com to .org?

301 Redirect & Linking Root Domain Count
Howdy Mozzers! If I do a 301 redirect from a domain that say has 200 linking root domains, to a fresh domain will the fresh domain now (when updated) have a linking root domain count of 200? Also, is it beneficial or detrimental to do a 301 redirect for an unrelated website i.e. garden hose website, to a children's playgorund equipment website in order to capture the link juice? Best

Do Backlinks to a PDF help with overall authority/link juice for the rest of the domain?
We are working on a website that has some high-quality industry articles available on their website. For each article, there is an abstract with a link to the PDF which is hosted on the domain. We have found in Analytics that a lot of sites link directly to the PDF and not the webpage that has the abstract of the article. Can we get any benefit from a direct PDF link? Or do we need to modify our strategy?
