I have an E-Commerce site with tons of categories. These categories live on each product page for easy navigation of the site. This means that the entire site has some 500 internal links with optimized anchor text. Is this an issue and if so .....what to do.

This should not cause a problem. As soralsokal says, internal anchor text linking isn't a regular problem for over-optimisation; the only way you'd be in danger of attracting unwanted search engine attention is if you were churning out hundreds of low-quality blog posts, linking internally over and over again to commercial pages with spammy anchor text.
Google is used to seeing navigational links on ecommerce sites, the vast majority of which are "optimised". The optimisation is fine; it's for users. You wouldn't link to your wine page with any other anchor than "wine" because it tells people what the page will be about
Google knows this; navigational elements like this are fine as a result. -
As far as I know internal anchor text can't be 'over-optimized'. This only is the case for external sites linking to you.

O.S.E. vs Webmaster Tools
Webmaster tools is telling me I have a bunch of websites pointing to my website, and I have been adding links as of the last 3 weeks which WM Tools is already seeing. Open Site Explorer isn't really showing any of them? My site has gone from bottom of page 5 to page 2 in just 3 weeks so I'm happy about that but can anyone explain this to me?

On-Page E-commerce Site Optimization
Hello everyone! Just started on a new job as in house SEO and PPC but it is also my first job as such, got little experience and for what I know the site needs a lot of work in terms of optimization. I would like to ask some help and some opinions about what I think should be done in order to rank higher because at the moment the highest ranking page doesn't go higher than the third page for general but high traffic volume keywords. All the titles tag are too long, some of them are up to 100 characters The meta tag isn't optimized properly to attract people and get clicks the content on the product pages is laid out badly and there aren't many keywords a lot of duplicate content there are little inbound links there isn't a section for content such as a news page, a blog or anything like that which makes link building even harder Here my challenges: Create well optimized product, category , subcategory pages to improve also the PPC landing pages Improve the rankings at least to get on the first page for general keywords Choose the right keywords to optimize the site for increase the number of inbound links. I also have to manage adwords and given my little experience I can't seem to prioritize things so any suggestions would be really appreciated. Also if you don't mind to take a look at the site and leave me comments on things that I should improve, I'd be grateful . For a new site, does it matter which sites I get back links from first? I.e., are the first back links more important than later ones?
I've heard that when a site is new, the sources from which it gets its first back links are very important -- that the early links are more important for ranking than later links. Is this true. If so, what would be some good places to get these very first links? Thanks.

Should I find a way to archive high authority product pages for an e-commerce site?
One of the sites that I work on has a high turnover of products as it sells cutting-edge technology products that quickly become outdated. For each product it is important to build a strong link profile as the competition is very high. I am therefore reluctant to remove pages once products have been discontinued (typically after 6-12 months). However, I do not want discontinued products to appear alongside the latest products as this will hinder the customer experience. Is it worth me finding a way to archive the old products, so as to maintain the links that have been built up?

What are some good tips, articles, posts, etc. specifically on e-commerce sites that want to target the manufacturers they sell as keywords. For example: Footlocker.com wants to target "Nike" The products we sell are obviously much less competitive than Nike.

Submitting to directories all at once? i.e. within the same week or 2?
I have found a bunch of around maybe 20-30 directories that we seem not to be in, and that seem like they might be worth it from what I am reading… My question is - is it a problem to submit to this number of directories all at once – i.e. within the same week or 2? Or should I think about spreading the submissions around a month or 2? Just worried that Google etc might through a flag with a bunch of submissions all at once… Thanks
