Why would on-site search queries show up as referral traffic?

The site analytics have been set up for over a year and suddenly last month there was a huge spike in referral traffic (1100+ sessions). Upon further investigation, the majority of it was coming directly from internally, either as mysite.com or search.mysite.com and the landing pages from the referrals are all /search.html?query=*
This was never an issue before so I'm trying to understand what could have changed. I'm following up with the client to find out if their dev team may have changed anything related to their search engine but I'm wondering if there may be another explanation.
A few notes: previously mysite.com / search.mysite.com were not in the Referral Exclusion list. I've added them now but this was never an issue before.

Why doesn't Google seem to care about referral spam?
In researching the issue of referral spam, there is no shortage if info, both on MOZ and beyond. But, neither the Google Analytics Blog or Help Forums seem to mention the issue at all. I'd think it is something that they would want to get rid of, yet it seems like they don't even acknowledge that it exists. Anyone have insights into this? Am I missing something, or is Google strangely silent on an issue that is becoming more and more annoying for anyone trying to use GA data?

Improving Search Click through Rate
We are having a problem on our website with click through rates. We are getting between 100-150k impressions through search but we are only getting between 500-1000 clicks to the site. What strategies have you used in the past to help improve your click through rates? Thanks!

Are organic search visitors always seen as organic in origin, even if their return to the site is direct?
Many of our conversions occur in a customers second visit to the site. Often, a customer will arrive at our site, submit a finance application, leave, and return at a later date to checkout. We are interested in tracking how many of our checkouts come from customers who originally found our site through an organic search result. If a customer enters the site through organic search, leaves, and returns later through an email link or directly entering our URL, will G analytics show that customer as direct or organic origin? Google Analytics internal Site Search - Destination pages dispaly Search results
Hi, Im having a bit of an issue with Google Analytics internal site search, I am able to currently track the search terms through my website internal search but when I click onto destination pages I just get the search result page. When clicking destination pages I would expect to get the pages on which the user ended up after the results page, instead I just get the results page which is pretty much useless ?submitsearchXXXXXX hope you can help, look forward to your response. How can I capture search terms and forward it along with my contact form?
I would like to be able to capture the keywords when someone comes to my site with a PPC click or a keyword search.
